I'm having a hard time using the deductible portion of medisoft v16. How do I set that up? How do I use that to show the patient paid their deductible with a credit card for example?

Think of a Deductible as just a comment from insurance that says "this portion is not covered by insurance because it went to patient's deductible." When you get an EOB from insurance enter the deductible amount with a deductible code. Later when the patient pays, enter as one of the patient payment types (and apply it.)
